Using the default Search Engine Friendly URL's in Joomla *may* make a very slight difference to search engines. Search engines tend not to like URL's that have more than 3 question marks (?) in them and, unfortunately, many Joomla URL's do have more than 3.

A good SEF extension can help both search engines and human visitors. One I use a lot is sh404SEF which rewrites the URL's so they are "human friendly". For example, instead of an URL containing loads of & ? etc, you could have an URL that displays as example.com/my-page
You can get it here: http://extensions.siliana.com/en/sh404SEF-and-url-rewriting/sh404SEF-Joomla-SEF-URL-without-URL-rewriting-or-.htaccess.html
This is a free extension.

URL's that are easy to remember and easy to type tend to encourage more visitors. Your content keywords can also be used to form your URL and this can help search engine placement.

None of these things alone will help your site get to the top of search engine listings. Have a search on the Net for information about search engine optimisation - there are a lot of resources around that give advice on how to get good search engine results.
References :
The way search engines work is they crawl through your website at random times. You have to go to google or wherever and register you site, so it will begin the crawl.

If your site is configured properly (that option on). Then it will link and reference all pages so the search engine scans past the first page.
